Do you think it's possible that Rory purposely got pregnant by Logan? What if she wanted to have some leverage over him and stop him from marrying Odette? I don't think she would lie about birth control, but she could have stopped taking it and 'neglected' to tell him a lie of omission.
Edit: I realize she had that conversation with Chris, which would seem to point the other way. But it could have been purposeful at the time of conception and she could have started to feel guilty about it later
(Not that I think this is actually what the writers intended, it's just fun to think about)
