I didn't think he did. They were friends in a scene after that, so unless Jordan was completely clueless, he wouldn't have been friends had Donnie set him up.
I figured it was that since he didn't get Donnie to say anything incriminating on wire, the FBI went back to the office and found the note he gave Donnie. It wouldn't surprise me that Donnie didn't think to shred/burn it.

Yeah I hate they make it seem that way in the movie. A lot of people were confused by that.
