in the last epis. when the guy and the girl (forgot their names)
were leaving the cave was the guy's leg cut off?

Yes, that's right. Shiro seems to have lost it in either the crash or the assault on the Asparas. You find out a bit more about it on the 12th episode, which was never aired in the United States. Check out the DVD set.

since i'm in the US and never got the disc i was wondering, was that last scene of shiro and aina just for a representative conclusion or did they really survive?

There is an addtional episode in wich Michal and that guerilla girl (forgot her name) are searching for Shiro and Aina. In the end the find them, Aina being pregnant with Shiros kid
