    I just finished watching the series and I think there are a few major inconsistencies which are very convenient to the story arc. Don't get me wrong, I really liked the series, but there were some mildly irritating things.
    The most irritating thing I can think of is why did it take Tom 9 months to examine Hidden Agenda? If there's a huge conspiracy that erases my whole life, the very first thing I'd do would be to try to figure out why they did it. That's the first thing I thought of while watching the pilot: "ok, so in episode 2, he examines the pic and discovers some freaky beep in it."
    That's all the more inconsistent that it is pretty obvious from the get-go that Tom isn't what he seems to be, with his fighting skills and survival reflexes.
    Another inconsistent element in the questioning of reality towards the end of the show was why did Tom never think of calling some of the people he'd met and who did genuinely seem not to be affiliated with the organization? The farmer girl he slept with springs to mind.
    And lastly, why did he never threaten Them he'd go to the press with Hidden Agenda and everything he knew? That'd give him a lot of leverage in getting some answers.

      The answers to all of your questions is that he was in the hospital the entire time under the control of the people who erased his life. They controlled what he did and what he saw. The people were not real until he left the hospital towards the end.

        That's easy to answer. Why would he? He took the picture and developed it himself, so there was no reason to suspect anything was doctored about it. As far as he knew, the only reason he was being attacked was because he took a picture of something that the public wasn't supposed to see. It wasn't until his mysterious contact told him to recount how he got the picture that he realized anything about it was suspicious. There was no reason for him to suspect anything was unnatural about the picture, because, like I said, HE took the picture himself, and HE developed the picture himself (as far as he remembered). There was no way for him to know, because it was his own memory that was fooling him.
        And lastly, why did he never threaten Them he'd go to the press with Hidden Agenda and everything he knew? That'd give him a lot of leverage in getting some answers.
        Another easy answer. Tom didn't know just who was under "Their" control- he couldn't know how far their reach went. How would he know that he wouldn't walk into the press office and have everyone turn out to be working for "Them"? While it's true that he faced that sort of danger everywhere he went, the majority of the show he was laying low- as he began to learn, not everyone who worked for "Them" recognized him on sight, so as long as he didn't draw attention to himself, he could at least eke out a meager life without getting caught (for the most part). If he suddenly went on the offensive, threatening "Them", then I'm sure they would've taken him down.
