Does he ever actually SAY that Stewart is replacing Will as editor-in-chief when the are walking outside near the beginning of the film? I've just watched the scene on blu-ray a couple time in a row and there is no mention of Stewart.
What am I missing? How does Will know that Stewart is his replacement when he walks back into the house after meeting Laura?

I always assumed Will just put two and two together. Assuming his replacement would have to come from within the ranks of the publishing house (which makes sense) then Stewart would be the obvious choice, being Will's protege. And when Alden described the replacement as someone with 52-carat ambition who nagged him day and night for Will's job, Will presumably guessed that Stewart (an accomplished ass-kisser) was who they were talking about. Offering mock congratulations to Stewart was probably just his way of confirming it.

James Spader always plays such a rat bastard in movies!! I like how he tells Will to tell him to turn down the job and he would do it. Then Will tells him to do it and the rat bastard wouldn't. He was just all for show.
