He was killed by the corn. After he and Josh defeated the killer scarecrow, Josh realized that he had dropped Eli's bible. Malcom said that he would go and get it. As he approached it, vines and roots shot up from the ground and pierced his body, first through his legs and then his groin. The vines pulled him down to the ground as he called out to Josh for help. As Josh raced toward him, the vines pierced Malcom's chest, spraying blood all over the corn. Josh arrived in time to see the vines wrap around Malcom's neck and pull his head off with the spinal cord still attached, while other vines pulled his body into the ground. Josh picked up the bible and left turning once to see that Malcom's head and spinal cord were being held up by the vines, looking like a corn stalk. Hope that helps.
