Are FBI agents allowed to pull a gun on their superior?

In many episodes either Mulder, Scully, even Doggett I think, pulled their gun on Assistant Director Skinner and threatened to shoot him in the face. I would have thought that if that happened the agent would be arrested as soon as possible, kicked out of the FBI, and thrown into prison. Instead Skinner would calmly tell the agent to lower their gun then forget it ever happened and let his psychotic agents go on chasing ghosts and aliens while terror cells planned 9/11.
