Herrenvolk question: What happened to Samantha's clones?

I have just finished seeing season 4, and I am currently saving to (perhaps) buy the next seasons. I say perhaps because I didn't like the ending they came up for her, since Samantha is the main reason I was interested in the X-Files. (late millennial so I didn´t see the show when it aired, only now I'm watching it for the first time). my question is concerning the "Samantha Series" of clones.
In the season 3 finale (Talitha Cumi) and season 4 first episode (Herrenvolk), Jeremiah Smith leads Mulder to a field in Canada where there are child clones working in an apiary (the smallpox storyline and human/alien hybrid experiments storyline), boys and girls, and the female clones are of his sister Samantha.
Does the show ever show what happens to them? in the episode it´s implied the alien bounty hunter killed them all, since he works with the Cigarette smoking man, and later on when Mulder returns there, the apiary is vanished. Did he? did he kill the Samantha clone that was in the car with Mulder and Jeremiah? did he kill the other Jeremiah's that were scattered across the country also? however later on Marita Covarrubias hands Mulder a picture with all of Samantha's clones working in a crop, and she says "not everything dies", so it´s implied they´re alive?
Also, what happened to the adult clones of Samantha that were working in the abortion clinics, introduced in the Season 2 episode 'Colony' (ep. 16), were they all killed by the alien bounty hunter and CSM, or did they survive?
It was confusing since X-files episodes are all left very ambiguous without a defined ending. -
