And he's already been to the past so what did he mean by that? Where else is there to go besides the past and future?
Maybe he discovered a way to cross dimensions. That would be cool and would have made for a great sequel. -

I thought he would have been too old to farther children, he would have been in his mid 70s by the time he returned in the train.
How did he make a new time machine? must have made a very primitive one and when into the future to get all the cool gadgets. -

Men can father children at any age, Wombstar. You will learn about this when you take sex ed in school.
I don't know how he made a new time machine. The Doc is a genius so he figured out a way.Use the Force.

I always figured that somehow, he was able to get a jump-start on the electronics by using the hoverboard which he was able to have with him after Marty slipped it to him and returned to 1985.
He'd have also had to leave Hill Valley on account of avoiding the risk of being arrested and jailed for the train heist, so I'd guess he headed east to escape, and had a much easier time with industrial processes than out in the West.

I'm quite certain that it means that Doc invented a time machine just powerful enough to travel to the 21st century (or later) and then have the primitive locomotive time machine upgraded to a much more high-tech one.

I always thought that Doc, Clara, and the kids just went back to there 1885 lives. "Already been there", I believe was the lead in line to the train flying. Suggesting that Doc had already been to the future to get the hover conversion done.

@thisnameinuse: There was no evidence that ties Doc Brown to the train robbery in 1885 because he wore a mask. However I am sure he could not stay in 1985 because the FBI would be investigating him about the missing plutonium and his association with terrorists.
