What the heck happened to her in Arkham City? It looks like Harley Quinn has a major role, but I know that isn't her voice in the trailer.

It's Tara Strong. For some reason Arleen isn't coming back to the game. It's just been comfirmed by Rocksteady too.
I like Tara, but Arleen IS Harley Quinn. Just like Conroy IS Batman.

i would also like to know why she did not play harley
its like indiana jones without harrison ford it just doesn't make sense
like tara strong she is a great voice actor

She announced that she retired the role in May of 2011.

Still, Tara Strong did just as good as Harley, even though it would have been great if Sorkin would have voiced the character one more time.

That's a shame. Tara's great, but it's hard for me to think of anyone else as Harley.
Although, playing the game, I think Tara did a great job!

Honestly, I didn't even know it was a different voice until I looked it up. She did a great job.
